In this movie, when the gyrosphere falls into the ocean, Owen is able to shoot through the gyrosphere glass or at least create holes large enough to let water in with a gun that definitely uses a way lower caliber than .50 caliber bullets.

These doors operate on a catch and lock in place when open or shut until the handle is pulled or the button inside is pressed to automatically close it. As the dinosaurs are escaping, a pterodactyl picks up a soldier and drops it on the vehicle, then in the next shot Mills is panicking and starting to climb under the SUV. In this shot the door is closed. And the soldier being dropped on the hood of the car would not have caused it to close.
At around 45 min a piece of lava burns through the gyrosphere glass. In the introduction video to gyrospheres with Jimmy Fallon it is written on the whiteboard that the glass is made of aluminum oxynitride. Aluminum oxynitride has a melting point of 2150 C, magma is around 1500 C making it impossible to melt through the gyrosphere.

Rex is the closest phylogenic relative of the Velociraptor; Allosaurus, Carnotaurus, and Baryonyx are distant cousins at best and Compsognathus is closer but you'd need an entire swarm of them to get enough blood for a man-sized raptor. Furthermore as all the Dinosaurs in Jurassic World were artificially grown and had holes in their DNA plugged with the same material it's not out of the question that the Raptor and T. Rex are far more closely related than they would naturally be. It's not even out of the question that they have the exact same blood type if that were one of the traits that had to be artificially filled in.

They almost all died out and the ones that survived were transported to Isla Nublar between movies. However with most tie-in comics or websites this information is considered non-canon even though Isla Sorna was mentioned by name in the movie it was never directly stated that all the dinosaurs were gone as the Island was turned into an ecological preserve by the Costa Rican government so unless confirmed by the writers there are still dinosaurs alive on the Isla Sorna.

Owen should have caught on fire seeing as he was still partially paralyzed when the lava reached him , also you can clearly see that he either burns his arm or his hand as he rolls over the log to get away from the lava flow but doesn't suffer any burns on either his clothing or his flesh .
Maisie is able to escape her bedroom by releasing the key from the door and sliding it through the door gap with a piece of paper; however, after Eli locked her in there he can be seen putting the key in his pocket.

The whole concept of saving dinosaurs that humans have created is ludicrous. If humans have created the existing dinosaurs, they can simply do it again if the existing dinosaurs are destroyed by the volcano.

During the auction, the auctioneer is clearly not expecting to sell the Indoraptor as he explains it is a prototype being demonstrated. Henry Wu also explains the reason for not selling the animal as a buyer will be able to clone copies. Yet the animal is listed on the display screen along with the currency conversions tracking the bids even before the first (unexpected) bid.
The news reader called the volcano an Extinction Level Event, a term used to describe a catastrophe killing off most of the life on Earth. An island populated by dinosaurs hardly deserves that title.
