When Dexter first sees "Apocalypse Bound" on Travis' bookshelf it is the 3rd book from the right end of the shelf. The action cuts to an overhead shot of Dexter removing it from the shelf and it has moved to the 5th from the left. When he replaces it on the shelf, the gap has moved to the original position, 3rd from right.
When Dexter runs into Sam in the police station, Dexter has his bag on his shoulder in the first shot, but when the camera cuts, it's gone. The shoulder strap reappears and disappears multiple times throughout their conversation and is ultimately back on when the scene ends.
The page numbers from the Bible that Dexter discovers are only printed on one side of the page. This combined with the even and odd numbers used by the Doomsday killer make it inconsistent.
Inconsistency in the book code is a simple code-breaker problem, easily solved and not a Plot Hole.

Arriving scene to murder/suicide, California flag on pole clearly visible across the street.

Previously, Dexter saw Travis Marshall and suspected him of being the Doomsday Killer. But he failed to simply follow him, at least to his car, to later ID him. Instead, he has to find him later through a glue print hidden inside one of the wings he is analyzing, following a visit to the museum.
