When Monk, Natalie, Randy and the Captain leave the dance to look for Diane, Natalie is wearing strappy sandals. When they get into the courtyard a few moments later, she is wearing regular pumps.
When the killer pushes Katherine Rutherford down the stairs to her death, she lands on her stomach with her head twisted to the side. But when the cops perform their investigation, she's lying face up. The police wouldn't move the body that much - even if they suspected an accident. At the very least they would mark the body's original position with tape or chalk, neither of which is seen. Also, when the victim dies, her eyes are open, but later, they are closed.
In the touch football scene, the campus map in the kiosk that is broken when Diane throws the football is the University of Washington in Seattle.
When Monk is telling Natalie how he got the name Captain Cool, a woman in a gray dress walks by twice, going in the same direction.
When the waiter hands Monk his water, the "ice cubes" are at the bottom of the glass. Ice has lower density than water, so it cannot sink in water.
Monk says he met and fell in love with Trudy while in college. However, in Mr. Monk Goes to the Ballgame (2003)(#2.3), Monk says that he was working as a detective when Trudy fell in love with him.
It was stated earlier that they met in college. It's possible to meet someone, but not fall in love with them at that time. Trudy could have fallen in love with Monk later, after he became a detective, and there would be no contradiction here.

When Kyle is trying to arrange the touch football game, an orange boom lift is visible parked on the sidewalk.
There is machinery visible but there's no indication that it's a boom lift. However, it does seem to disappear a few moments later.

Diane says that she attempted suicide 25 years ago from depression over the recent death of her mother. That her suicide note mentions her dog, dinner with specific friends at a favorite restaurant, and her breaking a window, but not her mother's death seems highly improbable.
Kyle Brooks's plan to kill his wife and then use the suicide note she wrote in college never would have worked for a number of reasons. First off, paper ages and the note was written over 25 years ago (and any cop who saw that note would have seen the age of the paper). Secondly, it's likely that the hotel was booked full that night. As a result, there would have been plenty of people that would have heard Diane screaming, indicating that her death was not a voluntary thing. Lastly, just before Monk, Natalie, Stottlemeyer and Disher burst into their room, as Kyle is about to push Diane off the balcony, Kyle is not wearing gloves. Yet he comes into contact with Diane's clothing, leaving fingerprints and DNA behind in the process. The cops would have found these prints, and would have known that Diane's death wasn't suicide.
On all the signs that read "Welcome / Class of '81", the apostrophe is actually a single open-quotation mark (i.e., shaped like a 6 instead of a 9).
