Starfleet has a pretty good idea who might have something to do with the attack. Captain Archer pays a visit to Dr. Soong, a genetic engineer. He's imprisoned because of his plans to make genetically enhanced humans: Augments. Years ago Dr. Arik Soong kidnapped embryos and raised them ten years before he was captured. - In May 2154, a pair of genetically enhanced humans, referred to as "Augments", leave their home planet and take control of a Klingon Bird-of-Prey warship after killing the crew. Amid threats and protests by the Klingons, Starfleet tasks the newly refurbished Enterprise to stop the culprits. Captain Archer visits disgraced scientist Doctor Arik Soong (Brent Spiner), imprisoned for stealing augmented embryos 20 yrs ago (left over from the Eugenics wars), and transfers him from a holding facility. Arik believes in using technology to improve the capability of human beings.
On board, Soong soon recognizes his augments are responsible for the actions on board the Klingon vessel, but does not know why. The DNA samples from the Klingon ship match the DNA of the 2 embryos stolen by Arik 20 yrs ago. He convinces Archer that he will be able to order his "children" to stand down without a fight. He raised the kids by himself on the Trialas system. They were 10 yrs old, when Arik himself was captured by the Earth authorities. Archer gets a new command chair on the Enterprise.
Meanwhile on the stolen Klingon ship, other augments have joined the 2. Raakin is their leader. Supported by Malik, Saul, Jaya, Persis and others. Raakin thinks that the augments are not ready yet and wants to bide his time. He yells at Malik for stealing the Klingon ship and attracting attention to them. Malik thinks their time has come for which Arik had reared and protected them all these yrs. Phlox reminds Arik that his first attempt at augments resulted in a war and 30 MM deaths.
Enterprise enters an area of space known as the "Borderland" between the territories of the Klingons and Orions. They are attacked by two Orion vessels and several crew members are beamed away from the Enterprise, including T'Pol (newly granted the Starfleet rank of Commander). They are taken to a slave market and Archer is forced to ask for Soong's assistance to rescue his crew. After entering the market, the ship is able to beam most of the crew back (after buying them at auction), but when they try to release T'Pol's restraints (she was already sold, by the time they got there), all of the prisoners in the slave market are released and chaos breaks out. Soong also attempts to escape, but Archer quickly returns him to Enterprise, where he demands that Soong take him immediately to the Augments. Soong refuses as he thinks Augments are the future with lifespans twice as long as humans.
On board the Klingon vessel, it is clear that the Augments consider Soong to be their "father". In a power-play, the Augment leader, Raakin (Joel West), is tricked by Persis (Abby Brammell) (who had been pretending to be Raakin's mistress) and killed by Raakin's "brother" Malik (Alec Newman).
The captured Bird-of-Prey approaches Enterprise, saving them from a second Orion attack. The ships dock, and Malik requests the release of Soong from the brig-Archer refuses, but Malik forces him to comply by capturing Archer by the throat and getting other Augments to board the Enterprise. With Enterprise disabled, Soong announces that they now need to go and retrieve the remaining thousands of Augment embryos.
