Russel's son Jesse Varon minds kid sister Rose at ma's, then brings her over, finding him under the outdoors improvised shower with lover Larkin Groves. When Russel brings Dave back, on crutches, the skeleton is gone from his car trunk; at home Mariel and Tom are picking up the kids, back to her home, where Rose and second 'papa' Tom tell each-other they saw lights fall from the sky into the water. Larkin discovers even Paxton's wife wasn't told about his wounds and death.
- After reading his internet blog about the strange happenings in Homestead, Dave is abducted by a couple, Pria and Healy, who have a vested interest in learning what he knows about the circumstances surrounding the hurricane's aftermath. Meanwhile, Sirk learns the identity of the dead woman found in the bay and tells Sheriff Underlay. Later, Sirk gets his first look at one of the orange, luminescent beings in the water.
- After a visit to Mariel, Russell finds that Tom has taken the children on a vacation without asking permission. Someone is hiding outside of Mariel's house and is discovered by Russell. Larkin is suspicious of Russell's intentions towards Mariel.
- After Tom is shot, he is taken to hospital to recover. While there, he starts to drift between the past and the present, meeting Mariel for the first time with Russell, but he is fully aware that he already loves Mariel, causing him some confusion during the experience.
- A baby is abandoned at Russell's ranger station. Underlay locates the mother, Christina, but she vehemently denies that the child is hers.
- Larkin learns that Russell has a criminal record and as a juvenile he was suspected of a double murder.
- After finding an old Cuban refugee who says he lost his family to "the lights," Russell goes fishing to catch one of the mysterious, orange luminescent beings.
- Russell finally confronts Mariel about the changes she's undergone since the hurricane.
- Taking a shortcut when getting gas, Jesse Varon and Kira Underlay find a flipped, partially submerged mobile home and dive to investigate. A mysterious light approaches underwater, and while Jesse observes fascinated causes an explosion, which knocks the boy out. Kira fetches Russell; when he rescues Jesse he sees the light. At the hospital, Mariel diagnoses mere glass cuts and gives him her own blood because AB- is short, but it nearly kills him because of a hemoglobin count above normal except in aquatic creatures. Mariel develops an affinity for water, and admits to Jesse something unspecifiable is wrong. Larkin threatens to expose the sheriff unless he helps her explain a military convoy from the town to the Keys; General Turner lies about an Air Force chemical clean-up from a damaged sewage plant, which was closed before the hurricane. Tom shows her, in strict confidence, they're recovering Paxton's crashed plane, using anti-contamination equipment. A jeweler can only tell Dave the lost ring is an ordinary Valentine wedding model.
- An F-14 crashes while kids watch from the playground at their school; Harm investigates, and he gets answers. Bud's anger-management course degenerates into a fight. Mac beats the general during an annual requal on a pistol range.
- A Navy helo damages an Iraqi fishing boat; Harm does his carrier quals in the F-18 Hornet, and he destroys a small Iraqi aircraft; and a Marine gunnery sergeant commandeers an Iraqi civilian SUV. Everything works out, and justice prevails.
- Three MPs at Gitmo go on trial for injuring a detainee; the prisoner is a member of the US Army in disguise; Mac prosecutes, and Harm and an Army lawyer defend. Bud slugs a mouthy civilian and goes on trial; Sturgis defends him.
- A Marine dies in an ambush in Iraq; his sister is a classmate of Mattie; Harm and Mattie help the mother and the sister of the Marine. Bud investigates the failure of the body armor. Harm and Mattie continue to understand each other better.
- In Iraq a firefight breaks out with friendly forces on each side; one Marine dies; each side says that the other side fired first. A retired Marine stands trial; Mac prosecutes, and Harm defends. Harm identifies the real trouble.

- During a guest sermon a Marine general has made remarks about the Islamic faith; this publicly boils into a court-martial; Mac prosecutes, and Harm defends. Bud investigates a complaint of racial bias against Sturgis, and he resolves it.
- A Navy psychiatrist in Afghanistan is accused of malpractice and an age discrimination suit are the cases assigned to Harm, Mac and Bud.
- Sturgis is the acting JAG of the Navy. Simon tells Mac that Webb is alive. Mac visits Kershaw and Clay's mother, then Harm, Mac, and Simon go to Manderley, where Harm finds Webb. Clay's mother fixes a problem, and Mac breaks off with Webb.
- The season finale finds cast members in a total state of change: Admiral Chegwidden reveals a surprising decision he has made; Mac is given some news about her health and Harm is faced with a personal loss.

- While delivering relief supplies, a Marine hits a local man; he goes on trial; Mac prosecutes, and Greg and Tali defend. The annual JAG conference meets in San Diego. Mattie is in serious condition after an aircraft collision on the ground.
- Pirates have seized a Burmese freighter in Indonesian waters; the US Navy becomes involved; Mac and Greg, the new lawyer, take part, and they avert a disaster. Bud and Harriet host a party, where Mike meets the general's daughter.
- A wreck sends Mac to a hospital; while unconscious she dreams about recent events in her life, especially ones involving Webb and Harm. An EMT calls Harm, who goes to Mac's room; Harm and Mac start reaching and communicating.
- A biowarfare expert disappears, apparently by suicide; Harm, Mac, and the FBI investigate. A woman Marine has filed a petition to allow women to compete with men in boxing; Bud investigates, and the general changes his mind in a ring.
